My son got thrush all the time as a baby -- and toddler and young boy and even now. The prescription drug nystatin wasn't all that effective, especially when he was breastfeeding. Gentian violet worked well. I painted my nipples and let him breastfeed so that we were both purple.
The staining in his mouth didn't last long and the stain on clothing was easy to get out. In fact, the nystatin was more difficult to wash out of clothing than gentian violet.
The only thing to be careful of is it can cause sores in the mouth and gastrointestinal tract. In fact, my son did get some bleeding sores one time and we had to stop; so I tried not to use gentian violet unless I had to, and then I only used the 1% strength.
